You would use them to replace modded files if you no longer want to use a certain mod, a file gets corrupted, or you'd like to edit something yourself and wish to start from scratch. EfLC's TLAD contains map upgrades added in TBoGT, and is incompatible with the DLC version's multiplayer. Hercules isn't far from any of those.
